Abstract:
Data set containing avian influenza sampling information for late summer and early autumn waterfowl and gulls within and around the Izembek National Wildlife Refuge (NWR), Alaska, 2011-2016. Data contains species, age, sex, collection data and location of sampled migratory birds. Laboratory specific data used to identify presence and absence of influenza A viruses (IAVs) from collected samples are included.
Purpose:
The purpose of this project is to sample migratory birds in western Alaska on the Izembek NWR to determine the presence of influenza A viruses and the role of migratory birds in virus dispersal and maintenance. Specifically, we aim to: (1) evaluate which species and sampling methods are useful for recovery of IAVs at Izembek NWR during autumn, (2) characterize viral subtypes detected in each year and by species to evaluate trends of occurrence (3) describe genetic diversity for IAVs isolated from wild birds samples collected, and assess how diversity at this site relates to other regions in North America and East Asia, and (4) evaluate how detection of genetic evidence for intercontinental viral exchange relates to species sampled. Our results will inform future research and surveillance activities at Izembek NWR, provide further inference as to how information for viruses in this region relates to national and international IAV surveillance efforts, and highlight ways by which sampling efficiencies may be identified through critical evaluation of IAV research and surveillance programs.

Individual sample ID's, collection dates, sampling locations, numbers, and reported age and sex of individual samples provided by collectors were cross-checked and verified to match the accompanying worksheet. GenBank accession numbers were cross-referenced to the appropriate individual samples as recorded. Genomic RNA from viruses reported as "mixed" infections or "mixed" subtype were sequenced at least one additional time from a freshly prepared library to reduce the possibility that a "mixed" result could be attributed to contamination within the Next-Generation Sequencing pipeline.

Some collected samples were not included in this data set for the following reasons: there was suspected contamination, the cause of a bird’s death was unknown, or the sample was collected from an illegally harvested bird. We justify omitting data for the later two reasons because sample types (cloacal and oropharyngeal swabs) from dead and/or illegally harvested emperor geese (Anser canagica) and glaucous-winged gulls (Larus glaucescens) differed from the primary methods for collecting samples from these species (fecal samples from the environment). Collection and IAV screening data are provided for all other collected samples.

Hunter-harvested waterfowl were sampled for IAVs for birds harvested within and around Izembek National Wildlife Refuge (see bounding coordinates). Swab samples for viral screening were collected from each bird by applying a polyester-tipped applicator to the cloaca only (2011-2014) or the cloaca and orophranx/trachea (2015-2016). Paired samples were then combined in a single cryovial. Additionally, fecal deposits from emperor geese and glaucous-winged gulls were swabbed. All swabs were placed in cyrovials with chilled viral transport media supplemented with antibiotics. Samples were then placed directly in dry shippers charged with liquid nitrogen and transferred to -80˚C freezers until testing.

In the laboratory, all paired swab samples were screened using real-timer reverse transcriptase polymerase chain reaction (rRT-PCR) targeting gene products for the influenza A virus matrix gene. All samples yielding Ct values < 45 for the IAV matrix gene were inoculated into specific pathogen-free embryonated chicken eggs for virus isolation. Amnio-allantoic fluids were collected after 120 hours, and tested via hemagglutination assay. RNAs extracted from hemagglutination assay positive amnio-allantoic fluids were screened for the influenza A virus matrix gene by rRT-PCR and resultant isolates were genomically sequenced
