Abstract:
This data set contains individual museum catalog numbers, associated Genbank accession numbers, and species designations based on the mitochondrial genome and ten nuclear loci for 55 Martes americana, 28 Martes caurina, 2 Martes of uncertain taxonomic designation based on genetic data alone, and one each of Martes zibellina, M. pennanti, Gulo gulo, Neovison vison, and Mustela frenata.

Data were collected to evaluate gene flow among North American marten.

Genetic samples were from museum collections of the University of Alaska Museum and the Museum of Southwestern Biology. Original sampling locations include interior and southeast Alaska, the Pacific northwest, northern California, Rocky Mountains spanning from British Columbia south into Montana and Colorado, and the northeastern United States and eastern Canada (Labrador).

Species designations were assigned based on 11 sites that were discrete between Martes americana and Martes caurina within a 688 base pair portion of Cytochrome c oxidase I (mtDNA) using primers from Folmer et al 1994. For individuals lacking Cytochrome c oxidase I sequence data from this study, we followed the original species designation that accompanied the sample (from archived information available in the Arctos collaborative collection management database: http://arctos.database.museum/SpecimenSearch.cfm )

Original individual catalog numbers, other identifiers, species provided and Genbank accession numbers for each gene/locus were cross-checked and verified to match the accompanying worksheet. We observed sterile techniques in the handling of all DNA. All procedures were performed with positive and negative controls to provide evidence of replication without contamination. For nuclear loci, ambiguities were called when two alleles were present at a 0.3 frequency threshold. All sequences with >50% ambiguities were eliminated from analyses. Reported sequences are from parallel-tagged amplicon sequencing with ≥ 20 coverage for each locus.
Logical_Consistency_Report:
Repetitive regions of the D-loop (base pairs: 15449-16521) in the complete mitochondrial genomes varied in quality across individuals, therefore variable numbers of tandem repeats (VNTRs) were removed for all individuals prior to conducting the analyses in Colella et al (2018). Two individuals (UAM:Mamm 54568 and MSB:Mamm 268541) were assigned the 'Species' attribute "NA", because available genetic data precluded species assignment to Martes americana or M. caurina, but did exclude assignment to other Martes species.

Individual samples were recovered by identifying individual barcodes and adaptors and quality score trimming was performed with MiSeq Reporter software (Illumina, San Diego CA, USA). Paired-end reads were assembled and mapped to their respective reference sequences in CLC Genomics v7.5 https://www.qiagenbioinformatics.com/ M. americana references included the mitogenome (HM106324.1), AdipoQ (FJ157362), CHRNA (AF498141), and FES (AF498172). Martes pennanti (fisher) references included GHR (AF498197), RHO (AF498221), and WT (EF988072). Mustela erminea (short-tailed weasel) references included HTR1B (JX130716.1), Mustela frenata (long-tailed weasel) references included TGB (AY50660.1), Mustela putorius (domestic ferret) references included Fox2p (XM_013051015.1) and MC4R (XM_004745584.2), and Neovison vison references included ASIP (KP981640).
