Description:
Abstract:
This data package contains four tables related to helminths and bacteria identified in the guts of North American shrews (Genus: Sorex). Tables include: two tables of specimen information about each shrew, such as species, museum collection identification, and NCBI accession IDs; one table of NBCI GenBank accession numbers of previously identified DNA sequences used in this study to design the helminth markers and serve as a reference library for the sequences obtained; and one table of taxonomic details of gut bacteria identified in this study.
Purpose:
Data were collected to identify helminth and bacterial communities found in North American shrew gastrointestinal tracts and to evaluate time since preservation and preservation methods on results.

Helminth genera were identified by molecular procedures outlined in Greiman et al 2018.
Bacterial genera were identified by molecular procedures outlined in Greiman et al 2020 utilizing SILVA (Glöckner et al. 2017) and its current underlying taxonomic classification from Parks et al 2018.

Original individual catalog numbers, other identifiers, species provided and NCBI accession numbers for each individual were cross-checked and verified to match the accompanying worksheet. We observed sterile technique in the handling of all DNA. All extractions were conducted in a laboratory in which Polymerase Chain Reaction (PCRs) have never been conducted and which is separated physically from laboratories in which PCRs are conducted. Positive and negative controls were included for each locus. Each locus was amplified separately. All PCRs were performed in triplicate and subsequently pooled by sample prior to clean up.

Samples from the same Sorex individual varied somewhat in the species and number of taxa detected when gastrointestinal tracts had been split and preserved either in ethanol or frozen in liquid nitrogen. DNA from expertly identified helminths from fresh shrew gastrointestinal (GI) tracts was extracted using the Zymo Research (ZR) Genomic-DNA-tissue MicroPrep kit per manufacturer’s instructions (Zymo Research, Irvine, CA). PCR primers, conditions and Sanger sequencing reactions of these reference helminths used in Next Generation Sequencing (NGS) primer design are provided in Greiman et al (2018). Individual shrews with gastrointestinal (GI) tracts available for this study were identified using Arctos and obtained from the Museum of Southwestern Biology. DNA was extracted from GI tract contents using the ZR Fecal DNA MiniPrepTM kit with minor modifications outlined in Greiman et al (2018, 2020). Extractions were quantified with fluorometry and diluted to 50 ng/µl when possible for library preparation. NGS primers listed in Greiman et al (2018, 2020) were used to amplify targeted portions of helminths (16S mtDNA, 12S mtDNA, 28s rDNA) and bacteria (16S V4) in triplicate with positive and negative controls. Clean-up, library normalization, pooling and Illumina MiSeq parameters are all detailed in Greiman et al (2018, 2020).
