Description:
Abstract:
This dataset provides cycle threshold (Ct) values achieved during qPCR for 6 sex-linked genes, and two autosomal genes, for individuals from 60 species and across 13 orders of birds.
Purpose:
These data were collected using quantitative PCR (qPCR), enabling the direct estimation of sex-linked gene copies from DNA extracted from the blood of 60 birds species representing 13 orders. With these data, we built predictive models to assign sex using logistic regression. The appropriate use of this data includes building additional predictive models for sexing bird species not included in our models, and sexing bird species that are included in our models.

Each sample was amplified in triplicate to ensure accurate quantification and negative controls were included with every qPCR plate. To minimize the risk of contamination, we sterilized equipment and plastics with UV light, used filter tips on pipettes, and utilized separate rooms for sample preparation and amplification. If the standard deviation of replicate samples at a locus was greater than two cycle thresholds (Ct), that value was left blank. Samples with average Ct values greater than 35 cycles for all markers (including autosomal loci) were tested for qPCR inhibition, and those that appeared to have inhibition were cleaned using the DNeasy PowerClean Pro Cleanup Kit (Qiagen Inc.). After clean up, if a sample was less than 2 ng/µL (the concentration to which samples were normalized) it was excluded.

Methodology_Description:
Prior to DNA extraction, we homogenized blood samples using PowerBead Pro Tubes (Qiagen Inc.) following the manufacturer’s instructions. DNA was extracted with a Qiacube using the DNeasy Blood and Tissue kit (Qiagen Inc.), after overnight lysis with proteinase K in a shaking incubator at 56°C. DNA concentration and quality were estimated using a spectrophotometer (NanoDrop Technologies) and verified with a Qubit fluorometer if concentration was < 10 ng/µL. All samples were normalized to a concentration of 2 ng/µL. We quantified six Z-linked and three autosomal gene targets for each individual using qPCR. Standard curves ranging from 10,000,000 copies/µL to 1 copy/µL were generated for each gene target using synthetic DNA templates (Integrated DNA Technologies). Amplification reactions were conducted in 20 µL volumes containing 10 µL of 2X SYBR Green PCR MasterMix (Applied Biosystems), 3 µL of ultra-pure water, 0.5 µM of each forward and reverse primer, and 10 ng of template DNA. Thermal cycling was performed on a Bio-Rad CFX96, using these conditions: 50°C for 2 min, 95°C for 3 min, followed by 45 cycles of 95°C for three seconds, 60°C for 30 seconds, and an extension at 72°C for 10 seconds.

All bird blood samples used in this study were collected as part of previous research projects under applicable permits and were archived at the Molecular Ecology Laboratory of the U.S. Geological Survey (USGS) Alaska Science Center. Individuals were used to build logistic models if at least one male and female were available for the species and sex had been previously identified using two of the following methods: a) identification in the field based on behavioral or morphological characters, b) identification based on anatomical dissection during necropsy, or c) traditional PCR-based molecular sexing using CHD1 primers or HintZ primers.
